Thema: SEO funktioniert bei Unterseiten nicht + index.php Problem

Guten Abend zusammen,
ich habe bei einem Kunden folgendes Problem: Habe J! 1.5.12 laufen, SEO alles auf on und die htaccess umbennant. Joomla liegt außerdem im Unterordner.

1. Problem:
Wenn ich domain.de/cms aufrufe kommt ein 404er, wenn ich domain.de/cms/index.php aufrufe funktionierts --> diese Probleme hatte ich noch nie...an was kann das liegen?

2. Problem:
Einige Menüpunkte haben Unterpunkte, wenn ich auf diese Unterpunkte klicke, kommen ebenfalls 404er, an was kann das liegen?

Beim Kunden sind register_globals und magic_quotes auf ON!

EDIT: Testweise hab ich bei meinem Server obige configs geändert, bei mir funzts trotzdem noch...

Probiere mal
# RewriteBase /
auf
RewriteBase /cms/
zu ändern.

entferne das mal. Schau nach dem Plugin "System-Backlink" -> falls eingeschaltet, mal ausschalten.

Plugin Sytem-SEF eingeschaltet?

Eventuell Joomla Cache ausschalten. Mehr Ideen habe ich dann auch nicht mehr.

Schon mal mit sh404SEF probiert?
